It may not be equipped for Flash Streaming, but that’s not the same thing as being equipped for Flash. If that was the case, it couldn’t hold any other files either. A file is a file.
If you use progressive Download (which is what most people do, and how all of my tutorials are set up here) then your SWF will progressively load the FLV. That means, that when someone comes to the page, and the SWF player file is loaded, it then starts loading up the FLV, and after a few seconds will start playing it.
You don’t need to do anything special, other than to embed the SWF player file (the file that loads your SWF) into your web page. The SWF file already knows how to send the FLV data to you.

Composition > Preview > Audio.
Make sure there is a check next to audio. There is also a button in the time controls that does this.
It’s also possible you are using audio with a codec that AE doesn’t like. Is it uncompressed Audio? What format?

I’m guessing Steve is right and that it’s a compression issue. To what format and codec are your rendering?
The process of Compression, especially in a program not designed to compress, can cause issues with color, to say the least.
Consider rendering uncompressed first, and then compressing in a 3rd party program like Squeeze.

Another thing to think about is the student works. How good are they.
Ringling in Sarasota Florida produces some of the best student works I’ve seen. That says a lot about the school.
These places can’t teach talent, but they can teach technique, and help you turn a talent into a professional skill.
My point is, go to different websites, see what the students are producing, and that will give you a better idea about the school.

In some cases, effects get updated and then things don’t work quite right in the new version if you open an older file. It just happened to me with CC rain the other day.
My suggestion is to write down the settings you had, delete the old effect, and then add in the effect again.
Or you can just try playing with the settings to see if any changes you make fix the problem.

If you are arranging comps in the Timeline and they are bing re-arranged that is a serious problem. Layers should always remain in the same order in the timeline when you open the project. if the layer stack order is shifting around, contact adobe support, or at least attempt a re-install.
If on the other hand, you mean they are being re-arranged in the project panel (where all comps and files are displayed), then short of using a alphabetical or numerical system, or maybe using “`” or “*” – then no, I don’t know of a way to do this.
AE would be a disaster to look through if the files were not forced into some sort of logical order.
I have to be honest with you, and maybe it’s because I’m on a PC, but I have no idea how it is AE is allowing you to change the order of comps in the project panel (other than dropping them into folders). Maye this is a feature of the Mac version, but I’ve never seen it on Windows and it doesn’t make sense to me.
Perhaps I am misunderstanding your issue all together.

another option is to use the fractal noise effect to create a blocky grid with different shades of gray.

Line it up with your “lights” so that they one square is over each light.
Then apply the effect called “gradient wipe” (Effect > Transition > Gradient wipe) to the lights layer, using the fractal noise as the gradient layer.
Warning, you may need to precomp the fractal noise layer before you can use it for the effect. Many effects that use other layers for part of the effect, ignore any effects applied to that layer. So it may just see a solid layer with no fractal noise.
Then animate the Transition Completion.

I haven’t used Bink in a long time, so I don’t know if it will help, but it might. You can use it to convert one video format to another, though I don’t know the limitations on that.
