Right. When you choose File > Import > File one of the file type options is AEP (After Effects project).

Not really sure about this, but I can tell you that the Flash skins that come with flash, are very problematic, for many application. When you create a player in flash, it generates 2 files – the skin’s SWF and the player’s SWF. The player’s SWF loads both the skin and the FLV. Not sure how squeeze would handle that.
Again this is only regarding the player skins that ship with flash.
A quick question – why not just generate the FLV in Squeeze and create the player in Flash, set to load that FLV?

Don’t use squeeze – it is not designed to create video that is usable in a production environment. It’s a last step in creating compressed video, not an interim one.
Instead of AVI uncompressed, try using either QuickTime with Animation Compression, or AVI with the HuffYUV codec, which you will need to find (free) and download. both are lossless codecs. If you have a lot of solid colors, Quicktime can reduce the video size dramatically. But it isn’t always right for the job. HuffyYUV can get it to half the size, I believe.

If you haven’t explored the expression controller effects, they are very powerful. They allow you to use a Null object or other layer as a control panel for other layers. You can find them under Effects > Expression Controls

Digital film tools has a tool that can do the opposite – adding a fill light to a poorly lit part of the video – so maybe you can reverse the effect for your needs:

I’m covering this in the AE podcast shortly in depth – over 35 minutes on this (3 parts). It’s not simple to explain, but it involves sky replacement, color correction, CC rain, and Advanced Lightning. Keep in mind that removing a lot of the color will help – on rainy days there is less light and less light means less visible color.
For lightning, it’s important to remember to light up the sky, not just add lightning. Use the levels effect to light up the whole sky and some cutouts of the clouds to light up the clouds.
