copy and paste all of your layers and groups from that document to a new motion document. Looking at your screen-shot I can see that it is set to ALPHA. It must be set to Colour, please change this. Also make sure your image is RGB colour Mode.

Can youcheck please that you did not export your jpeg as CMYK rather than RGB. If it is CMYK that is why you have a shit in colour. Bring in your logo as a psd/rgb and see if this fixes your problem.

Yes that setting is fine.
Are you going to export your movies as MP4. if so if you have gradients it would be good to add a bit of noise to your project, this will prevent Binding of your gradients as you export your final project out. -
Anybody dwelling into motion should be encouraged, so well done. Go and see Adobe Kuler website and start thinking about the colours you are using within your projects. You will see immediately a massive improvements to everything you do.

Well, the solution is very easy. If you animate the your project as it is, then render the movie of your particles (with everything else switched off) then bring the rendered movie back. The movie will play forward, meaning you first get what you want at the end of the movie. Then select the movie and go to inspector/properties of the movie then go to Timing and check the Reverse button. This will play the movie in the reverse giving you what you need. You can then use hold frame behavior and and time remapping to hold the frame if you need to.
Think this way, most of the time you can make the effect you want, but sometimes it is good to think in reveres, therefore it is good to render the movies and bring them back in to achieve what you want.

No you do not need to do this. Just create new group and position it below the template group. Your group needs to be 2d group not the template.

I just tried the same template and it works. Create a group then drop your Background in my case it was a rectangular filled with white colour. I then dropped it into the group I created making sure that the group I created is 2d not 3d. (There is a small icon next to the group if you click it it will change the group from 2d to 3d).
Make sure that your created group is below the grouop in which Motion places template.
In all you need two groups.

I am not sure but I would say that probably does not. Iven if it does, I am sure it will have frequent crashes and would not be probably very stable. Cal Apple and ask the technical support.
