This is not done in After Effects.
They use a different computer system for this known as 1st & 10 Graphic System.

I have found a trick to do this but its a lit bit complicated.
1. Select your audio Layer and Press ” Cmnd/Cntl + Alt/Opt +T “ to enable time remapping.
2. Now Open your graph editor and select Time Remap property. You will see a linear graph.
3. Disable the Snap button(Magnet shape) which is below the graph in the graph editor.
4. Now drag and select the Two end points of your Time Remap graph where you want it.
5. Now Enable your time line. Select your audio layer and stretch the In and Out Point of Audio Layer(or make it of comp length)
6. Press ” L” “L “ and You will see that your waves are now in between frames.
May be this will work. A long and complicated method 😀

There was some problem with my browser. Now its clear.I feel that Trapcode Particular is used for this effect.
Also, If you apply CC Vector Blur it may give you results similar to this video.

If nothing goes well, Split up your render for say 30 min(as you said that after 45 min render slows down) and then combine them afterwords using AE or any other edit program.

What is comp size of your project?
Depending on your comp size, you can render the Stock footage using After Effects only of you don’t have any video converter.
Convert your stock footage through Render Queue.
Choose Quicktime movie as the Format in Output Module and choose Photo-JPEG in Format Option as as Video Codec. Reduce the Quality to 75%.
Now Check the Resize button and choose the resolution that is good for your Composition settings.
You can save the settings and can make a Template so that you don’t have to follow the same procedure again.

You can make these videos in After effects. No 3-rd party plugin is required as the inbuilt effects are enough for this animation.
For Drawings Illustrator is best as it will create vector images.
For final editing you can either PPro or FCP depending on your ease.
If you want to edit in PPro then you will be having an advantage of Dynamic Linking between After effects and PPro.
