In the Output Module setting, Check the Crop and Region of Interest option and then render.

To use the gradient as alpha mask, You have to use is as a Track Matte.
Also there is no “Fade to Alpha” gradient in AE. And Fill gradient don’t have the option to animate.
Apply Ramp(Generate> Ramp) effect and this will give you the ability to animate the End and Start of ramp color.

For creating particles you can use CC Particle World effect that comes with AE. Though you have to spend some time to understand its properties.
The most powerful plugin for creating particles is Red Giants Trapcode Particular.
There are many tutorials on YouTube and on Red Giant TV

I think its a simple animation of flares with alpha channle. Animate some flares moving vertically with transparent BG and them precomp them all. Apply CC Cyllinder Effect on the precomp and creat new camera. You can then rotate the Cyllinder using the Cameea Controllers. For creating Flares search for Video Copilot Optical Flares. It is one of the best bundle of different flares.

I agree with both Ridley and Joseph. Using a luma matte will give you the desired result.
Also you can just simply use Linear Wipe Effect with some feather value.
