There are certain points which may interest you as the guy has used a similar style for bringing up the weapon(a sword in this case). You can ask him the techniques to create the similar look.

A screenshot of Composition Panel and Timeline depicting your problem would help. As there should not be any problem if you have the Layer selected in Timeline.
Try this :
1. Make a new solid Layer.
2. Select the solid layer in TimeLine.
3. Select the Pen Tool from Tools Panel and then Draw a shape.Check whether the same problem occurs or not.

You have to create the Center Circle with a Circular mask on a Solid. Then you can add the vertex(say 2 or 3) from where small circles will enter and animate the Big Circular mask by Keyframing its Mask Path parameter.
Go through this article about Animating Mask Shapes.
Also there is small feather when the small circles merge with the center one. If you have CS6 there is an option to add feather with the new feather tool.I am not at home right now but will surely create an example after getting back.

As everyone has said whole scene should be composite in a 3D space. Otherwise you have to cheat using the the techniques discussed above. You can also create the whole scene in after effects only using certain effects like Circle, CC Cylinder and some solid layers.

I used color range to key different shades of green in your footage. The Eye Dropper Icon with a Plus let you select different colors to key.
You can read it about here
Disable the effects in my file one by one and you will get to know how it was done.

Have you tried precomposing the Keyed Footage? Try precomposing the Ballet Dancer Footage and then use this Precomp as displacement map. Precomposing solves many issues.
