You can create the 3D architectures in any 3D program like Blender(Free Software), Cinema 4D, 3DS MAX, MAYA and there are many more.
You can also import 3D objects in After effects using plugins like Element 3D which bring the 3D models with textures and can composite the scene in After Effects.
Just search for the tutorial on web to learn the 3D software basic first. I would suggest you to go for Blender to try things because it is free. Other 3D programs are quite Costly.

This happens when you deselect the layer you are working with.
Select the correct layer under Layer Controls then go to Adjust Tracks and click on Next Button. It should bring all the keyframes back.

What settings you have used for rendering?

What do you mean by this? Are talking of File Size? If yes then definitely QuickTime with PNG Codec will be HUGE if you compare it with .H264 with is a highly compressed format.
Quick with PNG Codec is loss-less.

Make sure you select the Layer while animating the Mask Path and not the Mask itself. If you select the mask and then move any vertex, whole mask will move instead of one vertex.
Also a screenshot of what you are doing would help.

Go for QuickTime with PNG/Animation at 100% Codec and check whether the problem occurs again or not.

You can use Per-Character 3D option from Animator(small Fly Out under Text). Then add Position Animator and change the z(or x or Y) value. Then add a Wiggly Selector and keep the Wiggle/Second at Zero so that there will be no motion.

You can also use this Free Script to Precompose layers with the Trim handles.

Just precompose the clip and then trim using Trim Handles.
