Card Wipe is better for transitions.
To just change the color you can try to key out that respective color and then use the keyed layer over the original with a Hue change and a wipe or if you can not use a keyer roto.Tudor “Ted” Jelescu

It’s a weird issue- never heard of something like that. If you find an answer post it here so others can benefit from it.
In the mean time here are a couple of pointers for Keylight:
Use the Intermediate result for less noise
Apply a Matte Choker to refine edge
Use AE’s own spill suppressorThis usually does the trick for me.

Do you have two 3D layers in the same position on the Zaxis? That tends to give this kind of result. If so, make sure to offset the a bit.
Also it would be useful to know details about your computer setup – graphic card, OS, and version of AE. Are you using the classic renderer or the 3d raytrace?Tudor “Ted” Jelescu

You can either render an uncompressed format from AE and then compress this file to a H264 with the above mentioned setup. Or you can open the AE project in AME and compress directly.

YouTube will take the file you uploaded and compress it again to match their specs. A CBR (constant bit rate) file will provide more information than a VBR (variable bit rate), as will a higher bit rate – 50 MB per second vs 5 MB per second. Your file will end up as a 5 mps VBR, but it will look better if you provide a higher quality h264.

“Adobe Media Encoder can render After Effects projects directly without an intermediate file.”
That is true, however if you need more than one format for encoding or if your specs need adjustment, it is much faster to compress from a master file than from a AE comp. That is why it is best to have a master and use that for compression.
