Do you have a blur filter applied to that layer or on an adjustment layer above it?
Or is there a movement in 3D space with motion blur on the layer?Tudor “Ted” Jelescu

The best way is to isolate that element with a mask and apply glow to it. After Effects can do the trick.
There are several methods to use.
1. The “classic” method. Draw a mask (single black and white frame) in PSD. Track in AE the element in the shot. Apply that data to the mask frame. Now you have a animated mask of the “observation deck” element. Composite the shot on to itself, top l;ayer using the animated mask as alpha, and apply glow to the element.
2. The “quick and dirty” method. Duplicate the layer of the shot. Draw a rough mask around the element with a generous feather. Animate that mask by hand or track. Apply glow to the layer. This may actually work out just fine for your shot.Tudor “Ted” Jelescu

turning on the continuously rasterize switch may fix this.
In the eps file, are all the elements vectors or bitmaps?
Maybe somehow the one word that appears jaggy is a bit map and the rest is vector..Tudor “Ted” Jelescu

Then as I suggested, make the person walk from one side to the other in a wider comp. Make sure that you keep the foot that’s supposed to be on the ground in the same place once it’s set. Then take that comp into a regular frame size comp and create the pan.

Create a matte for the windows only.
Comp the building on top of itself, using this matte.
Sandwich in between the animation of the ship (if it’s a mirrored shape like ship you can get away with the same animation, if not, then you would need to render out the same 3d ship animation from the opposite side, so you can get the right reflection)and distort with warp or bezier. You can get pretty complex and layer out the reflection on groups of windows and offsetting the position of the ship so that it will look broken like the still you posted. -
I the animation for the walking person is continuous and smooth, it’s math = measure the distance for one step, divide the bk still length by that, and you get the number of steps the animated person needs to take in order to cover that distance. Animate the bk accordingly, play with speed changes.
If you have a more organic animation, where the person has unequal steps and pauses, then animate him in a wider comp over the bk step by step, then bring that comp in a regular frame comp and create the camera move. -
I may not understand your problem correctly, but it seems that you have some green screen footage that you want to place in window frames, on 3d buildings in maya- if so, Dave suggested you bring in the gs footage in maya, place it in it’s proper place and then render out from maya… that’s pretty straightforward, unless that’s not your problem..

Not being able to see your shot, I can suggest a couple of solutions:
1- no tracking involved- it seems that you have a band-aid that you need removed and a scarf that is nearby. It could be that if you roto the area of the band-aid, thus creating a matte, you could composite the same clip behind, offsetting the image so that a clean part of the face and scarf show through. Again, this may not work on your shot, it depends a lot on the movement.2- use AE’s tracker (plenty of tutorials here or on the Adobe site)or if you got CS4, use Mocha (comes free, from Imagineer Systems). Apply data to a patch (solid). If the movement is 3d, then you may need to use a distortion filter (wrap or bezier) to adjust the shape
