If you do not want to use Mocha and you want to do it in AE, then you can draw a shape on a shape layer, apply the track data to that layer and then use it as a track matte.

Hard to say without knowing the project, but here’s a few ideas:
Do you need all your shots in one comp or can you work on each shot separately?
    Remove unused items
Pre-render some of it and start a new project with the pre-rendered files.
    Use proxies
For better suggestions post more details about your project.

At this moment nothing comes to mind except what your already mentioned- animated shapes that you can use as track mattes.
You may want to experiment with a simple shape ( ink splatter like) that grows (with and easy ease out) to the edge of the frame and a distortion layer on top- mesh warp or bezier warp- to make it more organic. Precomp and use as track matte as well.

Post some examples, it may be easier to understand what you’re after.

  • You can animate a Particle generator on a path if you assign a Light as Emitter.
Here’s a couple of interesting ways of achieving 3d tunnels in AE using FreeForm Pro – you’ll need to spend some money though to get that one and it may not be in your budget, but Ithought I’ll let you know there’s an option. You could texture the tunnel with whatever you want in AE.

What I suggested can be used in a clip- you will have to track motion, roto and composite of course.
Regarding the last question- post a screen grab / still, it’s hard to understand without seeing the image.

What version of AE, what OS?
mp3 is a format AE does not really like, aiff or wav should work…

Free Form can do 3d displacement and it comes standard with AE in CS5.
What I would suggest is that you create a 2d layer that is basically a shot of the wall you need distorted and apply Free Form to it. You need to position that layer in 3d space using the controls in the plugin (the layer remains 2d). Once you have that in place you can apply a displacement map to the layer. For a pond ripple for example you need a series of blurred grey (50%) circles that grow from the center and fade towards the edges of the frame. You can create those using a shape layer. Make the comp the same size as the wall layer. Once you are done animating, bring that comp in the main comp and turn visibility off. You can select this precomp as a displacement map from within Free Form.
Here’s a tutorial that can help you understand how Free Form works:

“- Is there anyway of making the leaves look less flat…with like a bump map equivalent in AE?”
You can try to use Free Form to displace the leaf particle (in a precomp) but as Particular will rotate that in 3d space you will still notice that it is a flat plane. One thing you may want to do is to animate the leaf displaced in 3d space and distorted with Free Form in a comp that will become an animated particle and then use that in Particular making sure the particles face the camera always.

“- How do I stop leaves from vanishing? I’ve tried upping the particle life and upping the distant vanishing?”
Make sure that not only the life of the particle is longer than your clip, but that the opacity over life is constant. Depending on your comp setup, you may have to play with the visibility as well.

“- How do I make the emitter stop emitting after a few seconds. I want the leaves to blow a cross my scene…at the minute its a continuous train of leaves flowing by??”
set the particle number emitted to however many particles you need at the first frame and set the next frame to 0.

Precomp the text layer with the write on effect in it and then apply the page turn to the precomp.
