If I understand correctly, you need to output the finished 720p project with pulldown added and then reingest it to a 59.94 project (you could do 720p or 1080i). You can bring the 1080i into that without losing motion. Do you have a VTR that you can go out to and back in?

If you export Quicktime movie (not Quicktime conversion) using your current sequence settings, you will not recompress the footage. When you reimport that, you will have no loss from where you were before. The only difference from your original sequence is that any rendering you have done in the original will be built into the export and any changes you make in the reimported clip that require rendering will add another generation of render to the clip.

As far as your 1080i transfer is concerned, I think it would have normal field dominance, but the scene-by-scene color correction is a problem in 1080i if a scene essentially contains a field from a different scene. You would get one-field color changes in that scenario. Unless you can color correct at 720 and only do a final transfer at 1080, it seems like you’ll have to fix the edits.

Is your broadcast monitor a CRT which properly displays interlaced video? Do you often deliver 25P credit rolls for PAL? Without seeming to criticize, why would you not deliver 50i credits?

Interesting point. The Kona accurately maps the 60P frames to 60i fields. If your cutting is done in 60P, you can see how this could result in some cuts on what will end up as field 2 in 60i.
I take it all you have to start with is a 720p60 tape? The best solution would be to go back to the 720p60 project and only cut on the even frames.
You could ingest the 720p60 project in its native form and cut out frames so that it only cuts on the even ones. But you will lose the number of frames that are currently on the wrong field.

704×400 is a workable size. It doesn’t exactly stay 16:9, but very close and the dimensions are divisible by 16. That’s a good thing for Windows Media, from what I read.
How to get there is another question. If you do a Quicktime conversion, you will recompress your video. You don’t need to do that to get to Windows Media. For that, I would export a Quicktime Movie (not Conversion) using current sequence settings. Then take that Quicktime file into Compressor and export to Windows MEdia via Flip4Mac. In Compressor, you can set the output size to 704×400 with square pixels. The end result should be 16:9 (almost) and everything should look right on a computer screen.
What type of AVI do you want to end up with? That’s an old format that is mostly used for editing and intermediates now. It’s rarely used for delivery. The AVI codec choices are very few from Quicktime or Compressor. For the Web, there’s no good reason to go to AVI.

By the way, I’m using MPEG Streamclip to transcode some mpeg-1 files from an endoscope. The files are 320×240 and I’m letting MPSC change them into DV50 NTSC. The converted clips are beautiful. Plus, I can batch the conversions.

I’m not sure if MPEG Streamclip is the place to do scaling. I think you’re going to have to rip the DVD footage as 4:3 and then blow it up in your sequence to match the 16:9 footage.
For output to web, you have various choices in square pixel format. In NTSC land you can do 720×400 (if you crop 5 lines off the vertical dimension) or 640×360. Use the 16:9 ratio to determine other possible sizes. Most codecs work best with frame dimensions that are divisible by 16. For best results, use both of those factors. If you get close, as in 720×405, crop off a few lines to get the divide-by-16 quality.
