Since you’re saying that the output looks correct from Adobe Media Encoder, then the simple answer is that you should just use Adobe Media Encoder.

In fact, the next version of After Effects won’t even have the ability to directly export the H.264; the After Effects exporter was inferior to the Adobe Media Encoder (AME) exporter, so we’re making AME the only choice for exporting H.264 movies.

Yes, we have tested with this device for the disk cache in After Effects, and we’ve found it to be tremendously effective in that regard.

You need much more RAM if you’re going to try to work with such large images. 4GB is the bare minimum to even run After Effects.
