Try using the media browser to bring the material into your project vs using “import”.

Configuration-wise, you have a couple of issues.
1. Your graphics card pretty basic…depending on its configuration (in the general graphics card universe that card could range from 512MB of DDR2 to 1 GB of DDR3 RAM…the Mac OEM version is in the middle with DDR3 (faster) RAM, but only 512MB…which is below PPro’s minimum spec. the scaling functions within the PPro environment are picked up by the GPU when the GPU is utilized.
2. H264 is often a single-threaded decoder…so faster cores (instead of more cores) tend to have the most effect on CPU based decoding speed, though I run CPUs that clock slightly slower than yours and I don’t have any issues with DSLR footage.
I do exactly the kind of interview editing you refer to…shooting 1080 and edit 720 and simulate 2 shots…and I have no issues (and I often do these on green screen as well). Keep in mind that data rates of DSLR footage aren’t really big enough to stress harddrives all that much…with aggressively compressed formats, the bottleneck is typically at the CPU, where the processing happens.
ProRes is a much easier decode (much bigger files that require less processing) so transcoding to ProRes would make the process smoother for you in the short term, but I have a feeling that a GPU that PPro could actually utilize would have a fairly immediate effect as well.

I’ve heard others complain that the EA50 makes some strangely behaving files, but I have no experience with them myself…
So when you don’t choose to “trim”…complete clips are gone, or are they partially there? If it’s partial, is the error consistent/ (it always drops off after the first five minutes, or has the in point 2 minutes late or…?)

You can save your own settings if you right click on the effect when it’s set the way you want it…then select “Save Preset” and name it…it will appear in your effects panel. Once you have the preset the way you want it, you ca apply that preset to all your clips by selecting them all and dragging the preset to them all at once.
To change the effect that is on the clips now, you’ll first have to “Remove Effects-Video Effects” from all the clips, but that will clear all the video effects (Not Motion, Opacity, and Volume if you keep those unchecked) if you have other effects on them.

Hmmm… do they have presets of some kind that don’t load into Premiere Pro? If they’re a transition, isn’t the default to just execute the change over the frame length of the transition?
…sorry, I think I’m missing something here. (But I’m not familiar with FX Factory transitions.)

You can use multiple framerates on one timeline in CS5…any version of Premiere Pro since 2003 actually…
The key is which adaptation is most acceptable…and it tends to be a judgement call to some extent.
My earlier question had to do with you possibly modifying the framerate on one or the other set of clips depending on what the footage is…right click on the clip (or clips) in the project panel, and select ‘modify’ and change the interpreted framerate of the selected clips. My guess would be that the 29.97 stuff might be better at 25fps than the reverse…but I don’t know the footage.
If you mix them the way they are without framerate interpretation, make one sequence with a 29.97 framerate and one at 25 and mix few clips and see which way you think it’s less wonky…
