What’s the resolution you are exporting to and do you have the use maximum render quality tab checked? I’ve transcoded 1080p prores proxy out of Red Epic files and it took only twice the time of the clip. SD proxies took half.

Have you checked out the audio routing/preferences in Premiere?

Do you have any scaling going on in your project? If not then you shouldn’t enable the max render quality tab.

DPX, prores/dnxhd or uncompressed quicktime.

If the cameras are genlocked together the files should have identical timecodes running so you can sync with the timecode embedded in the file.

The Canon H264 files work fine in AE. I’ve had no problems with it.

Can you upload a few frames of a sequence somewhere so someone could check it out?

Have you waited for the audio to conform? The progress bar is in the lower right corner.

RSMB is probably ReelSmart Motion Blur and Twixtor is Twixtor. These can be bought from RE:Vision Effects.
