Most important information you left out. What are your sequence settings and what type of footage are you working with? Most dropped frame issues are caused by slow hard drives. Make sure your workspace is clean. Press Control-U to reset it.

Keep in mind that you are taking a 720 x 480 frame size and blowing it up to 1920 x 1080. Without proper conversion hardware/software, your image could possibly look pretty bad.

Teranex is the best hardware. Next would be an i/o device. AJA, Blackmagic and Matrox. Software options, Boris and RedGiant. Compressor could also be considered. The Garbage in Garbage out rule applies to all these options.

Save yourself time and look into PluralEyes for syncing. You have to make sure that your C300 and 5D footage have the exact same image size and frame rate.

Your computer keeps crashing because it is not powerful enough. ProRes HQ needs a lot of throughput. You need a VERY fast RAID in order to playback your footage. FW800 will NOT playback ProRes HQ.

If you did this correctly, it would have copied to the drive you selected. I can not tell you where your files are located.

Next time instead of using Media Manager, use Compressor to transcode your files to ProRes. The other option is just change your render settings to ProRes and render your timeline.
