Not in Encore. Edit the 4:3 video in Premiere. Export it as 16:9. Import to Encore (with a new name).

If you do not have bluray, you have to go to DVD. So you’ll end up with 720×480. It is best to transcode once. So either export from PR/Adobe Media Encoder so you get a DVD legal file to Encore, or export from PR with a lossless intermediate and take that to Encore.
But Encore is not a good option for downrezzing compared to PR/AME.

My guess is that you exported as MPEG2-DVD rather than MPEG2-Bluray. A 1920×1080 file imported to Encore will show in the project panel as 1920×1080. If you set the Encore project to DVD, the transcoded file will end up 720×480 (NTSC).

No, you need the .xmpses file in the same folder as the .m2v you are importing. But this happens automatically if you don’t move anything.
For example, if you export video.m2v from PR or AME to the folder “asset files,” that export will also create the file video.xmpses in that same folder. When you import to Encore, it a) does not move video.m2v, just accesses it there, and b) reads the xmpses file in that folder.
Encore only creates transcode files in its own folder structure if you transcode in Encore.

No. You can only transcode one project at a time.
But chapter markers should come with a transcode from AME or Premiere. The method of setting markers has changed over versions.
For PR CS6 to EN CS6, I set an Encore marker in the PR sequence. Make sure you keep the xmpses extension file with the m2v file.

Does it play on a regular Bluray player hooked to a TV?

SCC are closed caption, not subtitles; Encore does accept them, but some users report difficulty using.
Encore help re scc files.

So you’re making a bluray? I’m not sure why you wouldn’t see 29.97. But not all framerate/field orders are supported.
