Is your audio for the menu also coming from after effects? If not, I’d look more closely at the actual length of the background video.
To clarify, you say you link to AE, but then export an avi. Are you dynamic linking to AE from Encore, or what?

Select the asset (not the timeline, but the source file), and select “replace asset.”
This is not without problems, but may work just fine.
You must manually adjust the timeline length, chapters, etc.

Burn it to disk in Encore and watch of a regular tv and also on HD with an upscaling player. You need some perspective re how the HD is going to look when downrezzed.
Many users now believe the Premiere process is acceptable, but there are many alternatives.

When downrezzing from HD to SD, many users do not like dynamic link and export directly from Premiere/AME.

I do not see it in the web page, which is wrapping and changing what you posted, but you seem to say it is a tab instead of a space?
In any event, Notepad++ will show such characters. Select the tab (for example – this will put it into the “find” blank), Ctrl-H (for replace), and then specify in the “replace with” a space.
However, the line break in the subtitle itself may be intentional.

You can’t add backgrounds in multipage menus, other than page 0. Basically you can only add highlights.
You can fake some issues by using buttons, but as soon as you try what you appear to be, you’ll get overlapping buttons.
Your better option is regular menus. All of each menu remains the same except the lower third and the highlights.

There are 2 different library download/install issues.
Encore CS6 installs with no library. The “functional content” install you describe having is step one. It installs an Encore library and styles (and some other content for Premiere), but that library consists of only a few templates, and not the full library with buttons, etc.

The process involves a “double extraction” of compressed files – the downloaded file is a .zip; when you extract it, you have another compressed file, a .7z. Just follow the instructions at the link.
