Also note that since that original post in 2014, Mocha Pro will run as a plug-in inside both AE and Premiere and is also GPU accelerated.

The last frame position of your stabilize obviously has to match the first frame of your non-stabilized portion of your shot.
If you are using Mocha Pro’s stabilize module, there is a cool feature called ‘Fixed Frame List” where you can reset any given frame to have no stabilization applied. This is a great way to stabilize general motion and to reduce high-frequency jitters, built leave original motion.
In your case, if you set the fixed frame on the last frame of your stabilize render in Mocha Pro it would be the solution.
If using Mocha AE, on the last frame you would reset all transformation keyframes, so it matches the incoming portion of the shot.Hope this helps.

The issue you are having is your corner pin is applied to a text layer, not a full frame layer. There are tutorials on this topic as well, but in general, the way AE applies corner pin is to the full frame (comp size).
So, first, you should position the Mocha surface exactly where you want it relative to the train onscreen inside Mocha (before creating the track data and applying it).
Next on your Text Layer, typically you would want to make the text quite big (fill the frame horizontally) and then pre-comp this layer before applying the track data. This way your Mocha tracked surface will match the insert position. You can test this by applying to a full frame solid instead of text layer. (same concept).
There are other ways to handle this:
Upgrade to Mocha Pro which has an insert module and 3D offsets to transform the insert.

Depending on how much roto work you have, you might want to look at Mocha Pro. The free Mocha AE has the ability to use planar tracking to drive roto shapes. Definitely break each limb and large area (head, torso, etc) into its own shape.
Mocha Pro plug-in has some more advanced tools for roto including new magnetic spline and freehand tools. This video might help:

The bundled Mocha AE will be able to track the train’s surface and you can apply the tracked data as a corner pin to a text element.

https://borisfx.com/videos/?tags=category:Mocha%20TV&search=If you want to do a 3D camera solve, the Mocha Pro plug-in has a 3D solver, whereas the free Mocha AE is limited to 2.5D planar tracking. You can read the comparison chart here:
https://borisfx.com/products/mocha-pro/#compareIf you want to use the AE 3D Tracker, it is not optimized to track moving objects (like the train). It is really to created to track static elements such as ground, walls, etc. I have seen workarounds to trick the AE 3D tracker into tracking moving objects, but this requires masking.
The simplest thing to do would be Mocha AE and track the surface of the train. Make sure to use Mocha’s “surface tool” to align your track to the train.

Most Boris Continuum 2019 filters have Mocha masking embedded into the effect.
A new feature in this version is called parameter tracking, so you do not have to import external track data, you can use the Mocha track data right in the effect.

The workflow really has not changed except that instead of using the clipboard copy/paste, you use the “create track button in the plug-in interface, than “Apply track data” to select the layer it applies to.
You could “create track” and select a Null layer to apply to or apply to another layer and copy/paste.

You can also use the “Align Surface” workflow in Mocha to set your tracked surface to be the full frame. This allows you to create your clean frame at the full frame resolution in context to the frame you want to paint.
This video covers the general workflow. Even though this covers the Insert Module workflow, the same workflow will work with Mocha AE and corner pins.

If you use the Mocha AE bundled with After Effects for masking, there is the “Attach Layers” tool that was made for this purpose. Each layer can have its own tracking and animation, than you can link the points at edges together.
If you are using the new Mocha AE 2019, you find “Attach Layers” tool in “Classic” workspace.
