You can produce files with an alpha channel irrespective of the track hierarchy using QT Animation + as Ann pointed out or uncompressed AVI files 32 bits (on Windows).

I am sorry if I appear a little dense but what is preventing you from doing just that?
Again, Shift-clicking on a number of tracks or clips within individual tracks allows you to move them all at once. At least, on my Windows 8.1 machine running PPro 7.2.2.
