    Is there a way to render out an uncompressed/ high quality Quick Time YUV 8 Bit 4;2:2 file with a working Alpha Channel from Premiere Pro CS6? Thank you.

    No. By definition uncompressed codec QuickTime formats don’t carry alpha channels. Animation or ProRes4444 codecs can carry alphas (millions+ setting). I’m not sure if Premiere Pro lets you export with an alpha (I don’t think so), but you can do it from After Effects. A second option would be to generate separate matte and fill exports as two different files. Those could be two uncompressed QuickTimes, but would need to be synced/composited later when you use them again.

    It’ll work. You’ll need to pick a supported codec and set it to maximum bit depth in export.

    I think it also has to be on Video track 2 or higher with nothing on Video track 1.

    Quicktime set to Animation and 32 bits will give you a file with an alpha channel.

    It ain’t necessarily so. 🙂
    You can produce files with an alpha channel irrespective of the track hierarchy using QT Animation + as Ann pointed out or uncompressed AVI files 32 bits (on Windows).

    Note that the uncompressed QuickTime codecs with Alpha channel support are RGB color, not YUV (YCC). ProRes 4:4:4:4 might be a good alternative.

    DNxHD in Quicktime if the Avid codecs are installed would give the Alpha option as well. Lagarith is another but that is AVI if the req is Quicktime.

    DNxHD/MOV is prone to luma clipping and shifts. I no longer recommend using it. DNxHD/MXF in Creative Cloud is OK, though.

    That would be the Quicktime player version used to decode. Otherwise the MXF would have the same problem. I would test it with the updated player version for that platform before eliminating.
