    So you are not properly setting the Interlacing control.
    Is the Animation clip Interlaced or Progressive?
    Do you want the upsized version (1920×1080) to be Interlaced or Progressive/

    You do not mention which kind of footage you are editing, but if its happens that is something like h264/Mp4/AVCHD, glitches are to expect because those codecs/formats are not supported by FC.

    Your first mistake is having exported from Cinema 4D with a code that is not for production an that is not supported by FC (h264).
    if you don’t want to start again exporting from Cinema4D with to a proper codec (Prores would be the best option), try changing your sequence codec (Prores would be the best option again) and in the render options, set to render in 8bYUV, or better in High Precision.
    Export a self contained movie and then convert to MP4/h264.

    A couple of things:
    – FC has THREE “Render Motion Effects” options. Have you selected “BEST”?
    – Exporting to Prores (10b) by mean of “QT Conversion” makes no much sense. QT process only in 8b.

    I guess you are editing on a DV sequence.
    Change the sequence codec for something better (at least DVCPro50; Prores better).
    Set the canvas to 100% size and render.
    See if its looks better.

    Is nothing about displaying.
    640×480 is OK for web videos but not for DVDs.
    There is only one NTSC-DVD compliant size: 720×480.
    You can make a 640×480 MPEG-2, but DVD authoring applications will reject it.
