If you have already animated (key-frames) or adjusted your audio, you have to check RELATIVE, in order to keep that animation.
If you chose ABSOLUTE, the whole audio will be set at the absolute value you have set.

In video we are always talking about Squared pixels.
1920×1080 Squared pixels (as in YouTube) has a 16×9 aspect ratio.
1024×768 has a 4×3 aspect ratio.
If you want that picture to look 16×9, you need to crop it to 1024×576.
Then, if you want it at 1920×1080, you only need to blow it up.
That upscaling in FC won’t benefit the picture. FC is not god at that task.Your picture may be playing choppy because 1024×768 is not a standard size. FC prefers standard video sizes.

Recording an 8bRGB picture (your screen) with Prores444 makes no much sense because the bit depth difference. Also a Prores444 is prone to be play choppy if your system has not much power (are you playing the file from a fast external HD?).
Why don’t you try plain Prores422?

QTPlayer and VLC are just players and they are not necessarily for time counting.
FCP is a professional video application.
If your movie has a proper TC track, you should trust what FC is showing.

Wrong.
A proper time-base conversion should keep the same duration.
If the movie have been conformed from 23,98 to 25fps, the duration will be a 4,25% shorter.
You are not checking the duration with QT Player, don’t you?

As Shane says, the only problem is the FCE limitations.
Convert to the AIC, and ALWAYS QT movie.
If you work with Macs, keep away from AVI.

Why don’t just make a 23,98fps DVD?
The player will add the pull down on playing.BTW, if you make it 29,97fps, no need to make it LOWER FIRST.
MPEG-2 DVD compliant can be Upper or Lower first.
If your source is Upper first keep it like that. No need for shifting fields.
