Just for the record in case anyone is searching through the archives…
I managed to get some time and do a complete erase and reinstall on the system from the ground up, and that seems to have solved it! I haven’t actually authored anything yet to check it on a dvd, but just from previewing an encoded m2v on the mac it looks as if the problem has gone away.

Yes, they’re pretty specific about the fact that they want an .m2v. No, it doesn’t have to be 720×480 – but at this point we can’t figure out how to encode a 720×486 m2v (I feel stupid saying that, but we really can’t – the geometry options in Compressor 2 are grayed out). No, we don’t have to ftp it to them, the data dvd would be fine – but the captions are the issue here.

Well, on second thought, let me put it this way. After trashing the prefs, if I make a new freeze frame it no longer carries the cc info over – I have to copy and paste attributes. However, the old freeze frames that were carrying the cc info are still carrying it. So perhaps trashing the prefs fixed it after all.
