I’d go with Tony’s “hire in help” idea.
As you point out, you’re a first-timer in an area of great professional skill (program making), and while it seems to you that you know all about the subject and don’t need help with script, direction or producing, I doubt that many skilled practitioners will see things your way.
While you are confident that you have the time to recover from your mistakes (“do things right”), you probably don’t have the skill and experience to consider your subject objectively, think about how your target audience might see it – and then devise a neat, effective and efficient way of delivering maximum impact to that audience and value to your sponsors … These are all things that skilled pros could help you with.
I’d start off by getting in script help, and think about taking it from there ….

Autodidact indeed … is that a little bit naughty, Harm, or just humorous?
Of course when we’re beginners, great teaching helps.
But suppose you knew your craft, and wanted to push out into experimental areas … would you have to wait then for someone to do it first, so he or she could teach you?
Or, and this is a great one for a creative field, simply don’t try anything different, new, original …? Never mind;teacher will be along with ideas and techniques in a year or a few ….

I can’t help you with these STP specifics.
What I can say, though, is that it’s important with whatever software tool you take up to take a little time to find and work out what you’ve got, and then develop a workflow that accomplishes your goals, but also works with the “grain” of the tool, rather than trying to force it to do things in the way of some other tool you used before, or how you think it “ought” to work.
If the subclip handling in FCP doesn’t suit you, you could render / export new clips as you go. Personally, I find capturing long clips and then sub-clipping them always puts extra load on the computer in editing and slows down performance and responsiveness unnecessarily.
FCP has much to offer – as Vegas probably does too, though I’ve never used it. I’ve no doubt that there’s a way to do what you need using FCP – so many users, so many programmes completed with this tool suggest that it can get the job. Whether you can find a way to accommodate your specific workflow needs, only you can decide.

I’m with you on this one too.
I haven’t yet looked at Soundbooth, so maybe it will be more useful than it sounds – but I’m not hoping for too much.
As a longtime (if occasional and image-oriented) CoolEditPro and Soundforge user, I too welcomed the increased integration and interface alignment that the Audition branding promised.
It looks like a backward step for Adobe as a pro app suite, unless as you indicate Audition continues in the Pro bundle …

Let’s assume you’ve used anti-aliasing in Maya and your output is appropriately smooth-edged.
Progressive scan is not a good choice for creating graphics for use in (interlaced) PAL or NTSC video.
If you create a series of JPEGs first, maybe you should consider creating at 50 images per second for PAL – one per field – though you may do better to render direct to uncompressed AVI from MAYA. As you report it, there seems no reason for the extra JPEG step.
For uncompressed PAL you should choose interlaced – upper field first if you want the video to play smooth and normal on a standard display. Then you compression step should allow for upper field first coming in, and upper field first coming out for the MPEG2 file.
