Paul, like most plugins, you select the center of the region by clicking the + and then clicking on the spot in the viewer. This target point can be keyframed if it needs to move.

Drives and capture codec are important. From the HDCam you are no doubt going in HD SDI. What are you using to recapture? Most people would advise ProRes as it is less drive intensive than uncompressed.
For 13 eps you will need plenty of drive space. Bear in mind that there will be a lot of render files as well after grading so make sure you have a decent sized RAID which is also fast enough for the bandwidth.

When the file is open in QT player, what does it report the codec as? You might have to ask the client if QT can’t identify it. Otherwise we are all guessing.

Good brickwall limiters are needed to get the punch into an explosion. By far the easiest way is to use an explosion sound effect from a library that has been pre processed and has grunt.
Libraries like Hollywood Edge & Sound Ideas have some good ones.

The RED website refers to a green flash render problem with QT’s created from R3D files, but their message says to render in ProRes?
It does appear to be a known bug, but RED say FCP is to blame.

FCP, cubase & logic are not the right tools for audio post for a 5.1 feature. Like Shane, I hope you are going to hand it to an audio rpo to create a proper 5.1 mix and proper 5.1 stems.
The sort os systmes that are made for proper audio editing & mixing are Fairlight, Pyramix, ProTools and a few others. Some music people use logic or cubase for the music score, but not the final mix.

If there are no actual timecode breaks in the tape, then yes you can capture a whole tape. In the capture window, check in the tabs. You will find an option for breaking the shots at camera stop/starts. Uncheck this box.
Please don’t ignore actual timecode breaks. They do occur on HDV a bit and a workflow that includes recapture will suffer if you ignore them. As you are AutoDucking to AVID, I would consider the likely hood of the need to recapture is high. I have used AD to go AVID to FCP and getting media across has been difficult with recapture needed.

To avoid confusion, letter-boxing refers to black bars top & bottom of frame and pillar-boxing is black bars left and right sides.
As Jerry said, the sequence settings must be the issue. If you look at the motion tab on the pillar-boxed shots under distort it will have a value which is being set when the shot is dropped into the sequence. If you have the anamorphic flag ticked then the value should be zero in a 16:9 timeline.

There isn’t a standard for track order, which is why it is better to assign mono tracks to their correct channel on the ac3 encoder. I haven’t tried putting a six track file into compressor but it might let you assign source tracks to encoder channels.
You can export aif files instead of quicktime which is lightning fast and much smaller without a video track.
