If you are running multiple graphics cards we should coming out with a fix very soon.
If you are not, make sure you are running the latest BCC 6.0.7.1 with FCP 7.0.2

I just did a quick test and it looks like it saves only the active Comp.
Let me check into this and see if it is expected behavior.

BCC 6 will replace the BCC 5 files but the licensing will stay intact.
You can simply reinstall BCC 5 or back up the BCC 5 plugin files from Mac HD> Library> Plug-ins> FxPlug folder.

This is most likely contributing to your problem.
Could you possibly test with the trial of BCC 6 and see if your problem is resolved?
The 6.0.7.1 release was to specifically address this issue.

Are you running FCP 7.0.2 and the latest BCC update 6.0.7.1?
