Audio does not carry over with Motion templates nor for drop zone content. You need to do an audio-only connect edit and match it up.

The keyer in FCP X is exactly the same keyer in Motion so I don’t know why you would get different results.

You really should use the Motion Path behavior for this kind of work – sooooo much easier.
