High quality realtime down-conversions require a lot of processing power,
something you currently can’t put on a small video I/O board like with BMD
or AJA cards. You need more space for image processing units. To reach
the same quality you can do it by software like with After Effects, Shake or
others but this won’t work in realtime. Also FCP offers a good software
down-conversion but currently there is a small bug if you down-convert
from 1080i to SD interlaced. You have to render the down-conversion as
the antialiasing won’t take effect in realtime. By the way antialiasing is more
like a blur effect when scaling the image down to preserve a smooth image
quality. If you won’t do that the image is too crisp, too sharp and you would
lose image details. So concerning to sharpness … well you blur the image
but you do it preserve more details … the real question is how good is this
antialiasing algorithm and normally that’s what makes the difference of
price. BMD and AJA down-scaling is more like a preview mode – not a
    mastering function!

The long GOP thing is true for complex projects with lots of cuts.

However DVCPRO HD would be an additional strong compression
applied to the footage. Also most people are using analog connections
and will lose again quality. You also won’t benefit from DVCPRO HD’s
4:2:2 sampling as the HDV source is 4:2:0 and there is no chroma
    reinterlacing due to simple capturing.

I just can tell you that you’re not alone with this problem.

Currently it’s difficult to say if it’s a FCP or JVC issue …

What kind of workflow should this be?

Why do you capture HDV with Kona? Why not native via FireWire?

Why you need to digitize as DVCPRO HD? You would recompress
    your footage.

If you are using Apple’s uncompressed 10 bit codec:

    – In After Effects set your project to 16 Bit.

    – When rendering use Apples uncompressed 10 bit codec again
but make sure that trillions of colors is activated.

It doesn’t work with the AJA Io. It’s not a core audio device.

You need to use another audio input …

Sorry, I only can tell you that with AJA Kona 3 there is an
output setting called DVCPRO HD 720p25 and this works.
It does 720p50 in fact (25 over 50).
