This is more challenging for me than I thought. Hopefully this will get it started, maybe someone smarter than me can add to it.
Unzip the archive to your motion templates.
(~/Movies/Motion Templates/Transitions/(make your own folder here or drop it in dissolves)
When you apply the transition, you have to manually keyframe it (Problem 1). I couldn’t get a default zoom to carry over.
So go the beginning of the dissolve, and set Scale Clip A to 100% and keyframe it. Then go the the middle of the dissolve, and drop another keyframe for Scale Clip A and set it to however big you want (600%). Also in the center, set Scale Clip B to whatever Scale Clip A ended up at (600%). Then go to the end of the dissolve and set Scale Clip B to 100%.
Note that if you adjust the timing of the transition, you’ll have to manually move the keyframes along with it (Problem 2).
For now you can’t adjust the Anchor Point (Problem 3). In motion, if I use the anchor point cursor to move the anchor point, everything works as expected, however I can’t publish that to FCPX. If I use the inspector to adjust the anchor point, it moves the whole picture.
If you need to adjust the anchor point, you can right click the transition and edit in Motion. Once in Motion click and hold the cursor and select the anchor point. Move it to where you want it, save, and go back to FCPX. Unfortunately you’d have to do that every time because it’ll save the last anchor point you use.
Let me know if this helps, or what doesn’t work for you and I’ll try to improve it.

You can click it like you normally would in the finder, but if there are background processes going on it won’t let you. It can be very finicky.

If all works as intended, dragging source clips into an event will repair all the clip connections, including in projects.
And yes you’re correct, I keep two copies of the original media. If I run out of space, I can safely delete the media in the event folder from the finder and always restore via the method above.

In this situation, instead of using FCPX to relink, I would have just dragged the original files from finder to the event. I’m also curious as to why all your aliases would be missing – I think that’s something worth investigating. I prefer to store a copy of the source in my event folder so I have never encountered that.
