Not going to work. You need an external drive. To work with Uncompressed HD footage, you need to use an extremely fast drive array (such as an XServe RAID). To work with compressed HD (such as the DVCPRO HD codec) you can get by with something less expensive, such as a G-RAID or Big Disk Extreme.
Generally speaking, you cannot reliably edit with any type of footage (especially HD) off your internal laptop drive. Running the operating system and playing back the footage off the same drive is damn near impossible to do with any degree of reliablility.

You should be able to modify the timecode of the source clips in their bins using the Modify Timecode command in FCP. All your sequences will update (the shots wont change, the TC numbers will be corrected though).

Based on what you have told us, it really does sound like something odd with your drives. A few years ago I had some crashing issues that were fixed by a firmware upgrade from Huge, so that cant be ruled out. It could also be something as silly as a bad cable or terminator to your drive array. Multiclip is more demanding, so the problem becomes pronounced when using it. I dont remember…did you say if your SCSI card on a seperate PCI bus than your KONA…it needs to be.
Most people seem to have few problems with multiclip. I get good performance with it on a system that has substantially less speed than yours using 10 bit Uncompressed. Sorry for your troubles.
