What codec is the footage? What frame size and rate? How did you try to import the footage in FCP? How are you monitoring the footage? There are many factors that can cause issues. We need more information.

FCP has timecode reader and timecode generator filters, depending on whether you want source or sequence times. They both have a text field that defaults to TCR or TCG, but you can change that to a date.

Don’t mix codecs. It will make your editing life much easier. Convert everything to one codec. Pro Res is probably the best choice.

Have you tried opening the Canon file in QT Pro and Exporting a 48K 16bit file? You could also try Soundtrack pro.

If you have not turned Frame Controls on, try that. Set the re-sizing quality setting to Best. You’re not deinterlacing or changing the time base, so leave those controls on their default setting.

mp4s using the h.264 codec are what most of my clients ask for these days as that format will work for both Flash and iDevices.

You can match frame to any clip in your timeline. I recently had a series of clips that were covered by b-roll. The client wanted to go back to talking heads. Match frame made it easy to recover the video.
