How are you monitoring your program? It’s not clear what the frame rate is of the problem movies. If they are 29.97 in a 23.98 timeline, that’s probably where the stuttering comes from. Also, particularly in AfterFX, make sure the frame rate is 23.976 NOT 23.98. 23.98 is shorthand for 23.976. When FCP says 23.98 it means 23.976. When AfterFX says 23.98 it means that literally, and that file will be funky in a 23.976 timeline in FCP.

What about using Flash. They probably have Flash player on their PCs. Or, there are a number of free F;ash/swf players if you Google. I make also make wmvs (you’ll need Flip4Mac to do this well), although bit-for-bit they’re quite inferior to Flash made with the On2Vp6 codec.

Voices will be hard to remove. But, checkout iZotopeRX. It can work miracles in the right hands. I recall a Coke commercial some years back where classic film scenes were used with dialogue, but the background FX & music were removed. I believe it was done with No-Noise by Sonic Solutions.
