No, not the project – the transition material (i.e., the video that contains a frame grab of the menu, followed by a transition to a clip or another menu, etc) – that transition clip must be made in AE or Premiere.

You have to create your transition material entirely in AE or Premiere, so whatever they support should carry over in Encore.

There’s no way to transfer markers from Avid to Encore (you can do this when using Premiere).

Try importing the PSD into the Library panel, then apply it from there.

Are you testing in Encore Preview, or burning a DVD RW and checking it in a player?

No, sorry. Encore only recognizes chapter markers from Premiere Pro.
However, you can always chapter it up in Encore. 🙂

Yes, you can do this with a two-stepped approach:
1. In the Disc properties, Set Subtitle should be the subtitle track you want displayed
2. For all timelines, go to User Operations in Timeline Properties and uncheck “Change Subtitle Tracks”

Encore’s export to Flash is a one-size-fits all approach – there’s really no way to do what you want with it in CS3.
You might want to try using Flash itself. It’ll be a lot more work (a LOT, LOT more work), but you’ll have full control over everything.
