Best advice for you using multiple formats in the timeline is
do not use “Match Sequence Settings”.Uncheck the “Match Sequence Settings” box.
Select the Format that you would like the export file to be, QuickTime, H.264, AVI….
Then select a Preset that best meets your needs.

When bringing footage in to Premiere and placing it on a timeline for the first time, Premiere will ask if you want to match the settings to the timeline or to the footage. If you select the footage settings, then it will change the Sequence to match and real time playback should be smooth with very little rendering.
When exporting the Sequence you can select “Match Sequence Settings” which will create an exported file with the same codec, frame size, and frame rate as the Sequence you edited in. Look at your Sequence/Sequence Settings in Premier to see what they are. If you uncheck the “Match Sequence Settings” it allows you to change the format, codec, frame size, frame rate and so on. Customizing your export file.

Sounds like there is a Gate applied to the audio. If it is that way in the original footage, there is not much you can do. If it is not in the original then check all your plugins and filters.

Check for updates on your graphics card and any plug-ins you may be using. That solved it for us.
