Worth it? Absolutely. For one, it’s much more stable.
Replicator is an excellent addition, especially if you spend any time creating patterns and textures for backgrounds and lower thirds.
3D filter is great for creating 3D perspective in objects, and there are also new filters for downloading when you register.
Float space is important if you’re working in HD or film or want to get the most accurate image processing.
Some nice enhancements to keyframing, particles, working with the motion path behavior, autosaving, and the ability to control the size of an image by fixing its resolution (which can be useful when trying to avoid the 2K size limit).
Better integration with other apps (FCS and also iTunes and iPhoto).

Look in the Receipts folder of the system library. If there is a Motion package, try renaming it and then see if the download works.

According to the READ ME file which Peter included in the download:
“Want to add more frames? No problem, duplicate the last frame then adjust the Y control on that frame to the bottom of the old one – easy! One thing to note though is you might exceed the area that Motion can render depending on what graphics card you use. If you find this slightly limiting your creative potential, when a frame goes offscreen, end the layer in the timeline.”

Does the animation from AE consist of all the video circles in one movie file or several movies each with just one circle?
Is the AE movie the same size as the Motion project?
Have you tried creating the masked video circles in Motion?

That tutorial describes how to make a gradient mask.
You can “paint” a selection with feathered edges using a grayscale gradient in the Quick Mask mode. White will be selected, black ignored, and grays will represent different amounts of effect in the selected pixels.
You can also control the feathering “or blurring” by making a selection of the pixels you want to blur and then giving the selection a large feather value. The edges of the selection will then blur the amount of the effect you apply to the selection.

If you tried the copy and paste method, also try duplicating the original behavior and dragging it onto the second element.
