The tool is not as important as the results. After Effects and Shake have been around a lot longer than Motion and can be less hardware-intensive to operate.
Bottom line is to use the available tools that will allow you to produce the work efficiently.
One of the things that is so terrfic about Motion is the realtime design capabilities. Clients love beng able to watch changes while the video is still playing back.

QuickTime Pro has some filters that will give you an old-time look.

First, you have to set Illustrator to use the AICB format for copying.
Second, you have to copy the clipboard to a layer where it will be added as a mask. Se the mask type to NONE and you can then refer to it to use it.

Twirl open the audio file layer in the Timeline. It’s like opening an image layer to disclose the Rotation property.

One timeline per project. Noah is describing how you can create the Motion equivalent of AE’s nesting comps by nesting layers, but if you want multiple versions of the same animation/composite, then you have to create multiple layers and toggle them enabled/disabled as needed. If you want separate versions, you have to save separate files.
Have you tried using the PROVIDE FEEDBACK menu item under the MOTION application menu?

Try outputting at 59.94 fps (if NTSC)or 50 fps (if PAL) and then converting that to 29.98/25 fps.
Codec may also make a difference.
