What happens when you restart after sending back from Color? Fixed?

What format are the source clips, and what are your sequence settings?

Explain where they are renamed. In the master clip or in a merged clip or? Sequence clips too? or media files?

Let me clarify…
resize the odd sized video clip by clip in the sequence. Then export it, or create sub clips from this sequence to export.

You can do this routine completely with keyboard commands too… Match frame, replace edit, next clip, match frame, replace edit, next clip…

Yeah. It’s replacing the edits from the multi clips quickly back to the original master clips. Unless you’ve added filters to these clips and it makes it tougher… or motion effects etc.
That way the bug in Color 1.0 with multi clips is plain not gonna happen, as they aren’t in the sequence you’re sending to color.

It may not look as bad as it does in the Canvas… Look at it externally rendered. or set the Canvas to 100% to see both fields rendered if the sequence setting is interlaced. 1080i for example.

I don’t think there’s an automated way to do this… might be fast to put them all in a sequence that is the size you want it to be in the end, then resize all the odd sized video. If you scale it up it will look worse than if you scale it down.
Then export this sequence, or sub clip the sequence clips. Then process the clips for an individual export using the current settings.

Wonder if you could match frame/replace all the multi clips before sending to color and get around this that way. Might be faster to match frame, replace edit every clip..?

It comes down to the fact that you are making them smaller in size most the time (like for photos)… so it does allow you to zoom in on them if they are larger than the frame size you’re editing.
You can experiment with the sizes of the graphics for better results. The less you change their size from 100% in FCP, the better they’ll look. i.e., resizing (scaling) in PS is better than the scaling in FCP big time.
