Why not use an adjustment layer?
Add your effects to the adjustment layer and add keyframes (mostly hold keyframes) whenever you need to adjust your color settings. -
Have you tried precomposing those layers and scaling the precomp?

Did you happen to click the “point of interest” button by accident?

Have you tried using distortion filters like bulge or liquify on the flat tweeter layer?
It may give better results than you’d anticipate. -

Duplicate your black box.
Set the lower black box layer to Stencil Alpha.
Precompose that layer and the 10 logos.
This way the stencil will only affect what is inside that Precomp and your other layers will still be opaque. -

It’s says 25P so it should be progressive-scanned (not interlaced).
Look in your interpretation settings for your video and see if AE is treating it as interlaced and trying to de-interlace it. In other words, right-click (ctr-click) your video and choose interpret footage>main. Make sure where it says “separate fields” is off.
