In 2D space, the top track will always be in front. 3D is another story. As your objects meet in 3D space they will merge. It’s supposed to do that.

Assuming that this is DV footage, you have about 3.6 hours of footage, so better to divide it into 2 discs.
Just create a project with all the clips for one disc in sequence. You can create chapter stops (if you are using DVDA to author)by placing markers at the start of each separate clip (Excalibur can do this automatically). Then render the project to Mpeg2/AC3.

If all you have is the DVD, then the best source is going to be the files on the DVD. Transcoding is not going to make it better.

.sfk files are the audio waveform “drawings” for your files, and have no efect on how smoothly your clips work.

There are programs that will let you compile Mpeg segments without re-encoding (Vegas is not one of them), but if you make any changes, like adding titles, it has to be re-encoded.
