Kipro files have a specific encode needs did you follow it?
The main issue is the audio not being encoded at 48k 24bit as mono tracks.

Since you have both NTSC and PAL signals into the machine it does not under stand. Disconnect everything but the SD signal set ref to video signal and it should be fine.
This is an issue with the way you are using the unit, not with the unit itself (IMHO)

Reboot the camera, make sure the card is Unlocked.
Set the camera to not be in HS mode, or set frame rate to less than 30p and reformat Sounds as if you are formating a card when the camera is at too high a frame rate to be effective.

Unless you are using a DSR 11 most Sony Decks can use the RS422 serial connector for Deck control.

The KiPro is not changing the signal while it is recorded it is not designed to do that, are you sure that your monitoring is correct?

I have seen TV’s themselves crop the image, but I have not see the Ioxt do that.
Are you sure the frame size was correct in AE?
AE is not bound by SMPTE sizes like the output signal is.
