The Media 100 HD codec can be both 720*576 or 1920*1080 (in fact it is resolution independant outside the Media 100 application). If you tried acquiring HD footage you most likely did not set your “Video Input” preference to HD. In this window you both can set your source standard (the standard of the incoming signal) and the Media standard (the format you want to acquire to). E.g. you could take in HD 1080 footage (source standard), and downconvert it to SD (Media standard) on acquiring. Most likely this is what happened on your project.

Yes, unlike Media 100 i, which “simply” had a DV-daughter board on the P6000 board (and therefore needed to convert the incoming DV signals into the Media 100 i codec all the time), Media 100 HD uses the Mac FireWire ports for DV video. This way you e.g. also can use Media 100 Producer on a Laptop.

Then try holding COMMAND and Option while dragging the Program file on the Media 100 icon in the dock. If it is a valid program it should open up.

Yes, you should be good to go. DV-based material from Media 100 uses the FullRGB colorspace in QuickTime applications, so Compressor should work as expected. Only make sure your Field order is set up correctly in Compressor, the “Auto” setting does not work very reliable.

Yes indeed, Boris Red is a good alternative to AE, and much better integrated with Media 100.
Color, or FinalTouch as it was called before Apple bought its parent Company, SiliconColor, is an excellent tool. We use it very much, and I am a forum leader over at the Cows Color forum. But it is a very specialized application, and I was really surprised that Apple does include it in FCStudio. They kept Shake out of the Suite for a good reason (since the FCStudio customers are not automatically doing Film-style compositing), and it somewhat is similar with Color. Especially without a panel (or more of them) to operate the application it is really cumbersome, and the way it works and how you need to treat it is really special.

The really good thing is that all 3 systems (Media 100, Premiere Pro and FCP) can run on the same Aja hardware. So the decision is mostly related to which software gives you the tools and workflow to do your job and feel comfortable during this time.
I doubt that Motion 3 will be a replacement for AE; they have different approaches, and while Motion is a nice tool for some situations AfterEffects simply is much more complex and powerful.
