In CS4, Encore gets the chapter markers from the PPro project file.

I’m not at my editing workstation to try this but it may work:
Double-click on the video clip in the timeline and it will open in the Source Monitor. Hopefully the original audio will still be available in the Source Monitor, now all you need to do is drag the clip from the Source Monitor to the timeline to replace both the video and audio.Cheers

I believe so (I don’t use HDV), so you need to export to a 1920×1080 frame size with a 1.0 pixel aspect ratio for QT playback.

As Mike said. the 4.1 update, due end of may, has been announced as improving slow project load times.
Unfortunately, until then, the only work around I can think of is to offline clips you are not currently using. That way, when PPro starts, it won’t open each clip to verify what it knows about the clips.
