Heya,
All other things being equal, don’t forget that ATI cards are limited to 2048×2048, so larger images can get cropped. Nvidia cards allow for 4096×4096, which gives you more breathing room.
And believe me, it’s easy to hit that 2K limit on even standard def work.

You have the right idea: apply the filter to the layer that has Fixed Rez enabled. Sorry, I left that bit out 🙂 Your problem is almost certainly a result of changing layer size caused by the text sequencing. The Basic 3D filter keeps getting different scales, so it wobbles.

Do you have any filters applied to the text object? It looks as though you’re getting jiggle (a highly technical term) because the object’s size is changing as each character gets added. Position values in Motion are relative, so if an object or layer is changing size, filters that have centerpoints can start jiggling as the relative center changes. Nesting the object in a layer and then enabling Fixed Resolution for the layer will lock down the layer size, thus avoiding the problem.
If that is the problem, of course.

Motion does autosave. If you can open the project in Motion, go to the File menu and choose ‘Restore from Autosave’. If you can’t do it that way, you can find the autosave files in ~/Documents/Motion Documents/Autosave Vault. Autosaves are organized by project name and date.

There isn’t an onion-skinning feature, but you can work on a mask without having it process by toggling it off (using the checkbox) in the Layers List or Timeline. The mask’s points are still viewable/selectable/editable, even though the mask is disabled.

Not sure what “latch detection” is. There are latch-type switches (toggle on/off).

I have the BCR2000, and it works great, so I would suspect that the BCF is just as good (just with faders, instead of knobs).

When FCP sends the footage to Motion, it creates a Motion project with the footage already imported. I would hazard that FCP is not properly setting the Alpha Type for the clip, in the Motion project. But when you import it into Motion, yourself, Motion has the opportunity to detect/guess the alpha, and sets it correctly.
If it seems like the alpha is gone, just select the clip (in Motion) and press Shift+F, which will take you to the Media settings for that footage. Check the Alpha Type popup menu (first item) in the Media tab of the Inspector, and see if making a change fixes your problem.

You can also enable Fixed Resolution for the parent layer (in the Layer tab of the Inspector), specify a size larger than the footage/shape/text you want to move around, and then apply Basic 3D to that layer.

After Effects supports the Cineon-flavored FIDO/DPX flavors, as does Shake. AE7 now has support for full 32-bit float, so you can probably do a pretty smooth log->lin conversion from 10bit-log into 32bit-linear space. Motion supports OpenEXR as a 32-bit format, but not FIDO/DPX. If you want to work in/with Motion, you could export your 32bit-converted images from AE as OpenEXR images and use that for round-tripping.
My experience with this stuff is based on film-scanned DPX files, but my understanding is that Thomson wanted the Viper’s DPX output to be as similar to scanned film as possible.
