This happens a lot before the effect is rendered, so shift to Safe RT, make sure the fade up is fully rendered then have another look.

The first thing you could try is to trash the FCP preference files then start FCP again. Here’s how to do it the right way and the reasons why you need to trash the pref. files occasionally:

I don’t have access to FCP at the moment but you’re on the right track about creating your own capture preset. In order to get the audio bit rate down to 12 you need to go to Audio/Video Settings>A/V Devices. Choose 4 channels instead of 2 and that will allow you to change to 12 bit and also set the sample rate to 32 Khz in that dialogue box as well. Name your new capture preset DV NTSC 12bit 32Khz. Then you’ll be able to access that preset in the log and capture window.
You’re right: capturing 32Khz 12 bit audio using the regular 48Khz 16 bit preset invites all kinds of audio glitches, including audio/video sync issues.

Go to the easy setup menu and make sure the “show all” box is checked. It may have become unchecked when you trashed the old pref files and FCP created new ones at startup. If your AJA I/O presets aren’t there after that then you’ll have to somehow get FCP to again recognize the ones that are unique to the AJA setup.
Also make sure you’ve trashed all the FCP pref files required. Here’s how to do it properly:

You can also get a free program to trash your pref. files for you called FCP Rescue. Just google the name and it should come up. It’s a very widely used and invaluable little program.
