You would have to do some complicated tests to figure out where your problem lies. Was it in changing platforms or the updates? All most of know is that FCP 5.1 seems to be working as expected on the MacBooks and MBPs. But I personally don’t have one. Refefrence movies are not an issue for me.
However, sometimes dialog boxes that have radio buttons can get wonky. A button that appears to be pushed might unpushed. Those dialogs are system resources, not FCP-specific, AFAIK. Trying to figure it out might be more difficult than reloading the FCP suite.
Sorry not to have any better information for you. I have not seen any other posts on other forums about reference movies not working but you could search lafcpu.org and apple.com.

Are you sure the alphas are interpreted properly? SOmetimes FCP doesn’t get it right and tries to do a black premult instead of straight. Post back, let us know.

> “freakin’ manual”< There may be third party filters that can extract UB and the rest of the metadata that is already on the tape but FCP cannot, by itself, make this information available. That's why you couldn't find it in the freakin' manual. You’re not going to like the transition from Media 100. It willtake you several months to unlearn your workflow habits and another two or three months to try to figure out what the heck Apple was thinking.
After that, you’ll love working with FCP.
Ignore what all these other bozos are telling you and listen to THIS bozo: forget the G5, wait for the Intel desktops. You can load up FCP4.5 on your old G4 and it will work fine for a few months while you run the FCP tutorials and try to learn the new products.

>The issue is that FCP appears to only support one or the other, but not both at the same time.< My guess is a premutliplication issue, they may all need to be straight, but straight alphas is all I ever use and I can stack 'em up to the ceiling without a transparency issue. What about your RT settings? It's possible you have hit the limit of your machine's ability to process alphas without stepping down a quality notch. To round out the time trials, you’d need to try pulling a reference movie and a self-contained movie into DVDSP and letting it do the encode for you.
