Try changing the settings.
Seriously, if you can’t tell us what you have already tried in terms of encoding settings, how are we going to be able to give any useful advice?

If you export using the sequence settings you are exporting exactly the same as your source quality. If you have mixed sources in the timeline then going direct to compressor will retain the native source format but if the sources in the time sequence is the same then you’ll see no difference.
You may have no other option if you need to deliver this job.
The only other thing it could be is a corrupt frame(s) somewhere in the sequence. It may be worth forcing a re-render.

Export the sequence as a Quicktime movie, using ‘sequence settings’ (make sure every thing is rendered). Quit FCP and then compress the file in compressor.
You are very likely to be hitting the limit of your RAM with both running.

There is a huge difference in quality between Sorenson 3 and PhotoJPEG. Then an even bigger difference between PhotoJPEG and JPEG200 (which is the choice of codec for Digital Cinema BTW).

Do you mean that you found it lower quality than Sorenson 3?

Sorenson 3 never was designed for SD video, it was designed for delivery to the web at very low bitrates and sub-SD frame sizes even though it does quite well at that level.
So like Craig has said, edit in the format of your Camera or source, of use ProRes and deliver using a codec and format most suitable for your method of delivery (web/DVD/BluRay etc).

compressor is not the tool to do such a thing. Use FCP.

Sounds like the famous compressor bug of ever increasing time…. Stop the process, force quit if necessary. Re-boot the Mac and try again.
