I think it’s pretty much a given that Blu Ray will come out on top in the end.
The technology is far superior, there more movie studios behind BD and the PS3 is Blu ray, and just look at what the PS2 did for the DVD market.
That said, I think we’ll see the two formats live side by side for a while. I certainly wouldn’t want to be in the position of investing in high end authoring gear for a long while yet.
I’m not sure about your statement that Blu Ray has belly flopped, Blu Ray is out selling HD-DVD 70% to 30%, according to PC World.Here are some real-time stats from Amazon, again Blu Ray comes out on top.

Apple use an average data rate of something between 1MB and 3MB (Megabytes) a second for the 1080 clips.
They’ll likely use something more specialised for encoding than just Quicktime export.
The guys doing the encoding get access to the highest quality source available.
If your content is not playing back smoothing on your Mac, it’s likely that your datarate is way too high or the footage is madly visually complicated, or both.

I guess it comes down to expectations.
VP3 is a 6 year old CODEC that subsamples at 4:2:0 where NTSC DV is 4:1:1.
For me, archiving at anything less that native DV25 quality, (with fast storage as cheap as it is) would be a false economy.

Nope, both of those CODECs are designed for delivery, not archive. If you are determined to use another CODEC (a waste of time IMHO) try Sheervideo

This is a widely report issue and has been discussed on many forums for quite a while.
A quick search on Google will provide you with all the information, fixes and work arounds you’ll need.

You’re certainly on the right lines heading down a Quicktime + PNG route. AVI can be a nightmare. Forget WMV.

To be perfectly honest, considering all your requirements, you are best off keeping it as plain simple ol’ DV.
