I’d like the option to export to mpeg2 using Quicktime
Why?
When you export to MPEG-2 using Quicktime you are using the same libraries as when you export to MPEG-2 using compressor, onlly you have far, far less control.

These days most people would use Flip4Mac or Episode.

Ok, in which case enable Interlaced and don’t bother with 4:4:4

So your ideal workflow is from 1080 60i to FLV directly, deinterlacing before transcoding and in most cases avoiding any intermediate steps as you’ve suggested you might try.
Applications for transcoding to Flash and deinterlacing include Apple compressor and Episode.
Is there any reason why you want to test edit to a QT movie first? What QT codec where you thinking of using as an intermediate?

“The player said that it didn’t have the correct codec to play the AVI”
Like the error message says; I’d suggest the PC doesn’t have access to the codec you compressed the clips with! (yes, ‘uncompressed’ still needed a codec)
How/What/where did you compress these clips with?
Why uncompressed? It may not be the file size the player has a problem with but rather the huge datarate of uncompressed video.
Choosing uncompressed is rarely the right choice, unless you are a high-end production house.

Have you shot interlaced 1080i or progressive 720p?

I’d go:
HandBrake to x264 or H.264.
Drop 264 into Compressor or Episode, transcode to FLV
You could use Automator once you have all your presets and droplets/watchfolders set up.
Personally I’d prefer to do it manually and keep an eye on quality.
But that’s why I charge more than most 😉

All you are doing by exporting to the Animation CODEC is converting from 4:2:0 (or 4:1:1 PAL) YUV to 4:4:4 RGB and adding a whole bunch of decode requirements.
From here we could go into the depths of what and where the various colour-space conversions take place and at what sort of quality.
Mac or PC
High or low end Graphics card
High or low end Monitor.In my experience you are best off leaving the material in its native format especially if you are working with a display you don’t have experience with.
Your laptop display will be worlds apart from the large theater display you plan to use.
If you insist on using another codec but need lower processing requirements, have a look at the PhotoJPEG codec set to above 75% quality.

I’ve not needed to do it myself but according to the website:
“It is compatible with MPEG-1 and MPEG-2 video, MPEG layer 1/2 (MP1/MP2) audio, AC3/A52 audio, and PCM audio.”
Are you using OS X or Windows?
