AE has a pretty good sharpen, but if you need to remove heavy shutter blur then try reelsmart motion blur set at negative 2(-2.00) It will do an intelligent sharpen by comparing surrounding frames.

Since you are using strange sizes, there is no preset for you. You will have to use CS4’s custom Adobe Media Encoder.
Select Edit > Export Settings.
The Export Settings dialog box appears. This dialog box lets you perform the following actions:
Specify alternate encoding settings to deliver video for different bandwidths and applications.
Crop and resize the video clip to alter its dimensions.

make sure AE has interpret footage set correctly, pulldown, interlaced off, etc. and the preview aspect correction button in the comp is turned off.

most things will work fine, but bridge might freak out and not talk to both. I believe CS4’s bridge takes over.

Halfway down is a free AE project called Paint on Color. It’s 80% the same as yours. The b/w face gets painted with finger color.

that’s easy. it’s just a motion tile with randomized linear wipes using tile pixel width transition completion.

this is fixed in the 9.01 update. autosaves used to disable normal saves.

just a note, virtualdub’s deshaker is free and in 2 clicks you have perfect pans, tilts, rotations, zooms. It will do bicubic resampling and edge zoom compensations. Also supports widescreen and hdv.
