Compressor is the same as FCP as far as how it handles QT files. What Walter said should explain the slowness to you, very clear. My point was that H264 is a delivery codec, highly compressed, not something to start with for further compression.
I went back and read your original post, what you need to do is start over and get your material in an editable format.

H264 is NOT an editing codec, and files from Handbrake are useless, no wait, worse than useless, in FCP. That is nowhere near a professional app, files from it have to be uprezed to a codec you can edit, but will look horrible.
You need to start over.

Your workflow should be along these lines, export via QuickTime (not QT conversion)self-contained using your sequence settings. Put this in Compressor and select 90 min. Best quality. Then put the m2v and audio file in DVDSP.
If you are not following these steps, this could explain your problem.
BTW, just to make sure, open up your exported movie in QT and see how the transitions look. If they’re okay, continue, otherwise, you may have some conflict going on in FCP or your plugins.

You also can blow the 4×3 up in Compressor using advanced format conversion, then crop off the top and bottom.

Well, if you cut your clips with the blade tool you can just select what you want, but why? Mixing down the whole thing is a very good thing to do, it frees up FCP to playback without dropping frames. It does not merge your tracks or anything like that. In fact, when you make another audio edit you should mix it all down again.

Select all tracks, got to Sequence>render All>mixdown.

Yes, I began my edit career on Premiere 4, and worked up to 6.0, then the bubble burst. Fortunately, that’s when FCP came out, so there was barely a gap. But to this day I resent Adobe for abandoning Mac users.
